How can CAD Integration be done in Aras innovator?

CAD integration is a pretty broad topic.  In what kind of CAD integration are you interested?

From Proe I should be able to check in a the design created into Aras innovator.

Also for any assembly created in Proe, BOM and Product structure should be created in Aras innovator.

Sorry for the late response, but I'm not sure exactly what kind of answer you're looking for.  The only realistic way to accomplish what you're asking for is to do an API-to-API integration.  Aras does not currently provide such integrations, but we are happy to provide support for CAD integration projects in the community.  We would also be happy to put you in touch with our integration partners that have expertise in Pro/E.  If you'd like to try to do something yourself, we can offer some help here in the forums or dedicated expertise in the form of consulting services.  Please let me know if you need more information on any of these options.
