For myself, the only thing I have seen come from the Aras server when starting Internet Explorer without any changes is you get the error screen saying you need to change the .NET security settings in regards to the Aras server and the locally installed .NET 2.0 framework on the client (my understanding is that Aras 9.3 only uses .NET 2.0; I am not sure what the last version was that had a dependency on .NET 1.1). You can use the SDNS utility for this. Also, read up on the '.NET Client Configuration' docs. Of course, you might already know this stuff.
As far as the specific configuration of IE per instructions, I have found that at least on our XP and Win7 machines running IE8, I have not needed to change any settings. But I remember in the past for different software needing to apply settings, and I sort of 'reverse engineered' where IE stores its settings in the registry and created a registry script to apply these. So that is possible. But I have not seen anything around for Aras to do this for its specific needs.
Might not be the whole answer you are looking for, but hope it helps a little.
